The additional / should not matter, there's some other issue at hand. Can you try running syslog-ng with -Fvde, and post the output?
Also, which version of syslog-ng are you using? And is the persist file supposed to be in /var in the first place? (Most often it's somewhere under /var/lib/syslog-ng or similar, not under /var straight).
