I doubt if it would be an ebtables compatibility problem, but I might be wrong. If at all it is not working, I would say it's likely be firewall/iptables problem, because now the packets enters and leaves via real physical interfaces, so the iptables rules ( if there is any ) will have to be adjusted accordingly.
